Water getting onto the sub-floor and rotting it is one of the worst things that could happen, since you really don't want to spend $10,000 and have to re-do the flooring later. Adding a waterproofing membrane underneath the tile before it is put down will help significantly.
Something that you want to do when you're remodeling the kitchen and bathroom is make sure the plumbing in the wall is in good condition. If it is, you could still likely replace it with a better material if the house is over a few years old, but it depends on what type of plumbing your home was built with.
Even though taking care of your floor is going to be a real priority as far as the integrity of the structure that you're going to be building, but next on the list are the ceiling and walls. You want to expose as little of the drywall as possible, since these surfaces will absorb water and become molded. The less porous surfaces that you have in the bathroom and kitchen, the better off you will end up being.
